You know X is somewhere in the room, you can ask a question like this:
A: コーヒーはどこにありますか.

なにが Locationに ありますか／いますか
If you don't know what is in the room in the first place, you use a question: Locには なにがありますか／いますか. To answer this question, you say Xが (Locに) あります. Let's start with this Q-A. Once you know what's in the room, you can continue with the Q-A pair you have practiced above. Use the picture above.
A: ベッドは へやの どこに ありますか。(Where in the room?) B: まどの そばに あります。
A: とけいは どこの へや (= どの へや or だれのへや) に ありますか。 Room of which place (=Which room or Whose room?) B: よしださんの へやにあります。
